Some of the times were under wet conditions such as the normal GT3, Turbo, 575M, Vanquish, and others I forgot thus I dont' know whether you want to put that and also substract 4 seconds as top gear said they would.
i.e:
Porsche 911 Turbo - 1.31.0w (1.27.0)

Given how narrow the time gaps can be in this data (or any broad-based lap time comparo data), what do people think is margin of error to adjust for different test conditions, test driver capabilities and test car condition (mileage, tires, gearbox, etc.)? My suspicion is that, given various significant unknown variables cited, drawing any conclusions from this data may be highly misleading.

Absolutely, you have to take into account many factors that you simply may or may not know about the particular lap time, like only the top ring drivers are consistent enough and are able to extract the car's full potential there and should be taken into account, the track conditions at the ring can vary a lot, tires, stock setup, full lap, etc. They should be taken with a grain of salt. However some of the lap times we do know enough about to be very helpful in drawing a conclusion, though only for the ring and its type of course.

1 interesting one is

9.50 for a 911 964 C2 in 1992 ... this is worse than a Golf GTI and a Peugeot 205 GTI ...

I believe the driver wasn't very skillfull or it was raining like hell ..... or may be he did it driving backward !!!! which in that case would indicate an excellent time

can someone help me understand how those top gear times got changed from the originals? When they first tested the Zonda and Murcielago the Murc ran a 1.29 while the zonda ran a 1.23. What happened?

I know they ran the murchielago a second time in a Lambo special episode, when it beat the Zonda. Dont think any other times changed though. Would be good if they tried to rerun some of the wet times.
