How many miles do you have on it? Handling is OK still?
My first response would be to leave it alone, drive it some more, and see if it goes away by itself. Only take it to a dealer as a last resort. The less they take things to bits and put them back together again the better IMO.

Sounds like a sway bar or definitely part of the suspension, godforbid an engine mount.
This problem plagued all 996 GT3s since the swaybars were delivered loose from the factory with a bad alignment (standard issue haha).
Tightended it up and the car became solid as a rock again.
Not sure if it applies to the boxster, but definitely sounds like it is a suspension issue.

In Canad - probable covred by warranty.
In the UK, unless you are very persistent with your dealer then its classed as wear n tear and no warranty claim.
My experience is based ont his being a weak point on the 986 series cars - as you are talkign under 3 year warranty i assume you have a 987 - i imagine the root cause could be the same.

It might be the gasket around the windshield, it will make that type of noise if water is trapped in/around the gasket. the windshield moves a lil when the car goes on uneven or bumpy road even at slow speeds. It feels as if its comming from the suspension.
