Which iPod kit did you get?
Usually these iPod kits are installed near the PCM head unit using the optical fibre from the CD changer. In other words, in your front boot. It is then relatively easy to pull the wiring back to either the center console or glove compartment for connecting the iPod itself.
For example, I have a 997.1 with Bose and the Dension Gateway 500 iPod kit. It is installed in the ceiling of the glove compartment.

My integration kit is from Dice Electronics. The rather vague instructions state that the unit plugs into the radio and/or amp in place of the cd changer, much as you stated. There isn't any port on the back of the radio that accepts the connectors supplied with the kit, nor can I locate the amplifier. I've got an appointment tomorrow to have a car audio pro handle the install. Thanks for the help.
I had my installation done by a local Porsche dealer. I believe it is not straight plug in to the head unit, but rather inserting the iPod kit in series on the optical fibre. In other words, the optical fibre does a full loop from the head unit, to the iPod kit, and back into the head unit.

This instruction is for the Dension kit, but should be generic enough for any kit. I would recommend you print it and bring it to the car audio pro (unless they done this installation on Porsches before). You don't want to get those optical fibers messed up

Just in case any Rennteamers are curious, the amp is located in the front boot and can be accessed by removing the panel that contains tool kit and portable air compressor. My installer did splice in the fiber optic connection at the amplifier, providing a nice "clean" installation. On another note, my initial impressions of the Dice Ipod integration kit are very favorable. Despite my car being non-nav, detailed song/artist lists are displayed on my screen and navigating throughout my song library is very easy. The Ipod is "locked out" and all control is done through the Porsche/Bose reciever.
