First of all, they are incredibly similar, yet despite that, the 997 does look substantially better. It's all in the small details.
Having said that, there are features of the 996 that I prefer. I like the slightly more pronounced flares to the body of the car as it slopes back from the headlights to the windshield, I prefer the rear bumper line being horizontal and lined up under ther tail lights (as opposed to on an angle sloping down from above them), I actually prefer the 996 side mirrors because they provide better viewing, and I like the tail pipes better. I dislike the fake quad pipes in the 997S because they are fake, and I just prefer the oval pipes to the square ones on the 997. FInally, I'm pretty convinced that 18 inch wheels are the best option for a 996 or 997 performance wise, but the wheel arches in the 997 really do look a little empty with 18's in there, so that's a bit of a disappointment.
Finally, while the materials in the 997 interior are better, the simpler style of the 996 interior, especially minus the TV screen and those thousand or so buttons, is much sportier.

I must admit, I am very surprised that the 997 absolutely crushes the 996 aesthetically (well according to this thread). I would have thought it would have been closer, but it seems like Porsche has hit a major home run with the return of the 'round eyes' on the 997.
Personally, I would have prefered a far more aggressive front bumper - as the current 997 front just looks a tad retro to me.....but come to think of it....the 997 eyes aren't aggressive looking - so perhaps the 997 front bumper needed something 'less intimidating' to complement her softer eyes?

06 997S owner here.
Comparing an NA 996 and 997,I personally think the 997 rear end, interior and performance are much better and the front just wins over the 996. When comparing the front end of the 996TT to the 997S, I personally like the 996TT front end better, I like the bigger, more aggressive intakes of the 996TT better in the pictures posted.

I've noticed a couple of comparisons to the Beetle in this thread. Let's keep in mind that the Beetle was also a Porsche design. And in fact the 356 and the original 911 bear a striking resemblence to the Beetle. So, IMHO, more Beetle-like means more Porsche-like. That's a good thing.
I currently drive a 2003 996 and have a 2006 C2S on order. I think the 996 and the 997 are both fantastic looking cars. For me the big difference is the interior, which I feel is vastly superior in the 997. My old SAABs had nicer interiors than the 996. I don't much care for the new 997 mirrors but I guess I can live with them. I just pray mine won't have the mirror-whistle issue.

There isn't a single detail on the 996 non-turbo, that I miss on the 997 non-turbo. Everything they did, from the headlights, to the grille openings, to the fender arches and flares, to the taillights (I LOVE the aggressive effect of the angled taillights, makes the 996 look like it's got droopy-drawers), to the interior, screams crisper, better, more vital, more energy, more attitude, and more heritage to boot (which is a really hard combo to attain, looking more modern and more retro in the same stroke).
When I saw the first real pictures of the 997S, I screamed "there's my car, they NAILED it!!", and I hugged myself for not having bought the 996 C4S I was so so so close to purchasing.

I went back and forth when deciding whether to purchase a 997S or 996TT. I actually LOVE the look of the new 997. Several years ago I had given up on the idea of ever owning a Porsche because of how much I disliked the look of the 996.
When it came time to make my purchase, I realized that I also LOVE how aggressive the 996TT looks. In my eyes, looks-wise, it was a draw. I ended up purchasing the TT because of how much I love its engine.

Great minds think alike.
(2005 996TT S Cab, triple black)My only aesthetics critique of the 996TT is the headlight set, I do prefer the solo round ala 993 and again 997. HOWEVER, I much prefer the 996TT steering wheel, no plastic/chrome like on the 997/Cayenne/Boxster. But these are minor quibbles.
